Using a Single Store Locator account and Subscription
It is possible to run multiple maps from one account but if you want different locations to appear on each website the only way to separate out which locations are visible on each map is using Filters. For example, you would set a filter value of 'Website 1' to locations for that site and 'Website 2' for the other site. Then, you can use a setting in the embed code so that when you add it to a customer site it only shows the locations matching one Filter.
This is the most cost effective way to add locators to multiple websites. It has two drawbacks though, firstly the settings are shared across both locators so if one website / client needs a different behavior (e.g. layout or number of results returned or address autocompletion etc) you can't support that. Also, you need to be very careful to keep the Filters accurate otherwise one website's locations will appear on the other website's locator!
Using Multiple Store Locator accounts and Subscriptions
Alternatively, if you need to manage multiple location lists and the above is likely to be too complicated, you can use a single login to create and manage multiple accounts. Using a Single Enterprise account
The final alternative is to set up an Enterprise account which has the ability to create up to 5 managed accounts which are effectively each a completely independently managed store locator. It's more expensive but can work out cheaper if you have lots of clients and you can upgrade to more than 5 accounts if you need to.
